Elena cries because she is scared. She is scared of what Damon is saying. She is scared of what Damon is doing. She is scared of how Damon makes her feel. She is scared of what Damon makes her do. No matter how crazy this sounds, she is scared of Damon. Because he has this power over her, he consumes her and no matter how hard she tries, she can’t shake him. And that is terrifying for her. Elena is not in control around Damon and it isn’t that easy to give in to a feeling that seems to be uncontrolable. That’s why she keeps pushing him away, not because she doesn’t love him, but because what she feels for him doesn’t compare to anything she has ever felt before. 

And here, in this scene, when she hears him saying exactly what she had been hallucinating about, she realises they are actually very alike. Her and Damon are the same in every possible way. That’s the reason she told him she doesn’t want to be like him: not because she doesn’t like the way he is or acts, but because she is frightened of what she might do if she let wild and free the “Damon” side of her. Elena doesn’t want to want Damon (this one’s pretty obvious) and it’s a matter of time untill she finally gives up on fighting him and embraces the idea of them being together. Baby steps, lovelies, baby steps. It’s right. Just not right now.
